When Thomas Malone and Agent Miranda Keller are investigating the death of Ephraim Waite, the trail leads to Miskatonic University and the office of Henry Armitage. While talking to Thomas, Wilbur Whateley comes in and demands to see the rare books. Henry denies the Dunwich man, and Thomas is forced to step in and throw the man out of the library.

Later that night there is an explosion at the library and Thomas catches Henry over the deformed body of Wilbur. Thomas quickly accuses Henry of causing Wilbur's death but Henry shows him that Wilbur was not human, just like Ephraim.

Thomas and Miranda arrest Henry for the death of Ephraim and Wilbur, but when they question him he explains that there is dark forces playing an timeless game in Misktonic Valley.

Later, Keller frees Henry to help Thomas who, along with Herbert West is being attacked by reanimated corpses. Herbert gets away but Henry, Thomas and Miranda head to Dunwich where they face and banish the Dunwich Horror.

Henry is off the hook, because now Thomas believe that the things Henry killed were not human but Henry has one last piece of information. Ephraim was not truly dead, he transferred his soul into his daughter, Asenath Waite, the same woman that Miranda left to meet with.
