When FBI agent Miranda Keller comes to Miskatonic Valley to investigate the explosion that killed Ephraim Waite, she is paired with Thomas Malone. Miranda is suspicious of Thomas and doesn't trust the former detective. Thomas keeps the events of Red Hook to himself but the events have caused him to have visions and become distrustful of anyone who appears to be foreign.
Over the next few nights, Thomas and Miranda escape from a swarm of Deep Ones dressed as Klan members, escape from a party thrown by Asenath Waite in an attempt to capture Miranda soul and meet with Libarian and occultist Henry Armitage.
The last one takes Thomas and Miranda to kill the Horror in Dunwich, and upon seeing it, Thomas begins to believe that there are darker things out there then what he saw in Red Hook. This revelation leads Thomas to realize Asenath and her father, Ephraim are still a danger to Miranda and he rushes to her aid.
While saving Miranda, Thomas learns he can care for someone again and attempts to self-sacrifices himself, but Miranda saves him. This leads to Miranda's body to be taken over by Waite spirit, but Thomas is helpless to watch as the woman he loves seems to be lost to the Dark Elder things.
